Medium chain fatty acids (MCFAs) are valuable platform compounds for the production of biotechnologically relevant chemicals such as biofuels and biochemicals. Two distinct pathways have been implemented in the yeast Saccharomyces cerevisiae for the biosynthetic production of MCFAs: (i) the mutant fatty acid biosynthesis (FAB) pathway in which the fatty acid synthase (FAS) complex is mutated and (ii) a heterologous multispecies-derived reverse β-oxidation (rBOX) pathway. We introduce a methodological framework coupling machine-learning potentials, ring polymer molecular dynamics (RPMD), and kinetic Monte Carlo (kMC) to draw a comprehensive physical picture of the collective diffusion of hydrogen atoms on metal surfaces. For the benchmark case of hydrogen diffusion on a Ni(100) surface, the hydrogen adsorption and diffusion energetics and its dependence on the local coverage is described via a neural-network potential, where the training data are computed via periodic density functional theory (DFT) and include all relevant optimized diffusion and desorption paths, sampled by nudged elastic band optimizations and molecular dynamics simulations. Nuclear quantum effects, being crucial for processes involving hydrogen at low temperatures, are treated by RPMD.

Pseudouridine (Ψ) is one of the most prevalent and dynamic modification in RNA, and was shown to evade the host immune response in mRNA vaccines. Despite its significance, the biological role of Ψ remains poorly understood as certain key limitations and challenges in the detection of Ψ are yet to be overcome. In account of this, we report the usage of a chemical labelling strategy for the first quantitative detection of Ψ by mass spectrometry.

In this study, we utilize genetic algorithms to develop a realistic implicit solvent ultra-coarse-grained (ultra-CG) membrane model comprising only three interaction sites. The key philosophy of the ultra-CG membrane model SMARTINI3 is its compatibility with realistic membrane proteins, for example, modeled within the Martini coarse-grained (CG) model, as well as with the widely used GROMACS software for molecular simulations. Our objective is to parameterize this ultra-CG model to accurately reproduce the experimentally observed structural and thermodynamic properties of Phosphatidylcholine (PC) membranes in real units, including properties such as area per lipid, area compressibility, bending modulus, line tension, phase transition temperature, density profile, and radial distribution function.

In her essay "Situated Knowledges," the biologist and philosopher of science Donna Haraway tackles the question of scientific objectivity from a feminist perspective and opts for a 're-vision' of science that overcomes the traditional dualisms of epistemic subject and object as well as of nature and culture (science). Beyond scientific realism and radical social constructivism, Haraway understands 'nature' or 'world' neither as a passive resource nor as a human product of imagination. Rather, she argues, the world is to be understood as a 'witty agent' that has its own efficacy and historicity in the production of knowledge.

On the Theoretical Quantification of Radii of Atoms in Molecules.

Despite the fundamental importance of radii of atoms in molecules for numerous applications in physics and chemistry, comprehensive methods for their theoretical evaluation are still scarce. Here, we present quantum chemistry-based approaches for evaluation of radii of atoms in molecules and assess their robustness by studying the agreement of van der Waals and solvent-excluded surfaces constructed by them with reference molecular surfaces. By studying a large data set of 1235 molecules, it is shown that estimation of radii via effective and free atomic volumes can accurately take the dependence of atomic radii on the chemical environment into account.
