Background: Parkinson's disease (PD) is characterised by degeneration of ventral midbrain dopaminergic (DA) neurons and abnormal deposition of α-synuclein (α-syn) in neurons. Activation of the innate immune pathogen recognition receptor toll-like receptor 2 (TLR2) is associated with exacerbation of α-syn pathology. TLR2 is increased on neurons in the PD brain, and its activation results in the accumulation and propagation of α-syn through autophagy inhibition in neurons.

This scoping review aims to identify and evaluate the landscape of Polygenic Risk Score (PRS)-based methods for genomic prediction from 2013 to 2023, highlighting their advancements, key concepts, and existing gaps in knowledge, research, and technology. Over the past decade, various PRS-based methods have emerged, each employing different statistical frameworks aimed at enhancing prediction accuracy, processing speed and memory efficiency. Despite notable advancements, challenges persist, including unrealistic assumptions regarding sample sizes and the polygenicity of traits necessary for accurate predictions, as well as limitations in exploring hyper-parameter spaces and considering environmental interactions.

Background: Shapley values have been used extensively in machine learning, not only to explain black box machine learning models, but among other tasks, also to conduct model debugging, sensitivity and fairness analyses and to select important features for robust modelling and for further follow-up analyses. Shapley values satisfy certain axioms that promote fairness in distributing contributions of features toward prediction or reducing error, after accounting for non-linear relationships and interactions when complex machine learning models are employed.
