PACKMOL-GUI: An All-In-One VMD Interface for Efficient Molecular Packing.

J Chem Inf Model

January 2025

Sino-Finland Joint AI Laboratory for Child Health of Zhejiang Province, Hangzhou 310052, China.

PACKMOL is a widely utilized molecular modeling tool within the computational chemistry community. However, its tremendous advantages have been impeded by the longstanding lack of a robust open-source graphical user interface (GUI) that integrates parameter settings with the visualization of molecular and geometric constraints. To address this limitation, we have developed PACKMOL-GUI, a VMD plugin that leverages the dynamic extensibility of the Tcl/Tk toolkit.

Conventional Fourier domain Optical Coherence Tomography (FD-OCT) systems depend on resampling into a wavenumber () domain to extract the depth profile. This either necessitates additional hardware resources or amplifies the existing computational complexity. Moreover, the OCT images also suffer from speckle noise, due to systemic reliance on low-coherence interferometry.

Background/objectives: Ergothioneine (EGT) is an effective antioxidant that animals cannot produce and has an important anti-inflammatory role in cell protection, which can help lower the risk of various diseases. In this study, we investigated the potential role of gut microbiota in the production of EGT, which was found to increase in the mouse liver after dietary supplementation with betaine (BET) or polydextrose (PDX).

Methods: The effects of BET and PDX on the gut microbiota and tissue EGT content were investigated using a diet-induced obese mouse model and simulated fermentation in the human colon.

Epilepsy is a prevalent neurological disorder characterized by seizures that significantly impact individuals and their social environments. Given the unpredictable nature of epileptic seizures, developing automated epilepsy diagnosis systems is increasingly important. Epilepsy diagnosis traditionally relies on analyzing EEG signals, with recent deep learning methods gaining prominence due to their ability to bypass manual feature extraction.

Cellulose is a homopolymer composed of β-glucose units linked by 1,4-beta linkages in a linear arrangement, providing its structure with intermolecular H-bonding networking and crystallinity. The participation of hydroxy groups in the H-bonding network results in a low-to-average nucleophilicity of cellulose, which is insufficient for executing a nucleophilic reaction. Importantly, as a polyhydroxy biopolymer, cellulose has a high proportion of hydroxy groups in secondary and primary forms, providing it with limited aqueous solubility, highly dependent on its form, size, and other materialistic properties.

Structure- and Ligand-Based Virtual Screening for Identification of Novel TRPV4 Antagonists.

Molecules

December 2024

Structural Bioinformatics Laboratory, Faculty of Science and Engineering, Åbo Akademi University, Tykistökatu 6, 20520 Turku, Finland.

Transient receptor potential vanilloid (TRPV) 4 is involved in signaling pathways specifically mediating pain and inflammation, making it a promising target for the treatment of various painful and inflammatory conditions. However, only one drug candidate targeting TRPV4 has entered the clinical trials. To identify potential TRPV4 inhibitors for drug development, we screened a library of ion channel-modulating compounds using both structure- and ligand-based virtual screening approaches.

Perovskite solar cell (PSC) technology holds great promise with continuously improving power conversion efficiency; however, the use of metal electrodes hinders its commercialization and the development of tandem designs. Although single-walled carbon nanotubes (SWCNTs), as one-dimensional materials, have the potential to replace metal electrodes in PSCs, their poor conductivity still limits their application. In this study, the near-infrared (NIR)-absorbing anionic heptamethine cyanine dye-doped SWCNTs functioned in a dual role as an efficient charge-selective layer and electrode in PSCs.

Background: Physical activity is beneficial for patients with rheumatoid arthritis (RA). However, little is known about how healthcare professionals counsel and support patients with RA to be physically active.

Aim: This study aims to explore nurses' and physiotherapists' perceptions of delivering physical activity counselling for patients with RA during routine follow-up appointments.

Hepatitis E virus (HEV) is a zoonotic virus that infects humans when virus-containing pork products are consumed. This study aimed to explore MNV (murine norovirus) and HEV inactivation during cold smoking and ripening/fermentation treatments used for salami-like sausages (mettwurst). MNV inactivation was monitored in culture medium solution and in sausage while being subjected to a salami-like sausage manufacturing process.

Epigenetic therapy has gained interest in treating cardiovascular diseases, but preclinical studies often encounter challenges with cell-type-specific effects or batch-to-batch variation, which have limited identification of novel drug candidates targeting angiogenesis. To address these limitations and improve the reproducibility of epigenetic drug screening, we redesigned a 3D in vitro fibrin bead assay to utilize immortalized human aortic endothelial cells (TeloHAECs) and screened a focused compound library with 105 agents. Compared to the established model using primary human umbilical vein endothelial cells, TeloHAECs needed a higher-density fibrin gel for optimal sprouting, successfully forming sprouts under both normoxic and hypoxic cell culture conditions.

Indoor humidity can significantly impact our comfort and well-being, often leading to the use of mechanical systems for its management. However, these systems can result in substantial carbon emissions and energy precarity. This study offers an alternative: using low-carbon materials that naturally buffer moisture to passively regulate the indoor humidity.

January 2025

Neuromuscular Research Laboratory/Warrior Human Performance Research Center, University of Pittsburgh, Pittsburgh, Pennsylvania, USA.

Theoretically, the serial measurement of biomarkers to monitor physiological responses to military training could be used to mitigate musculoskeletal injury risk and better understand the recovery status of personnel. To date, the cost and scalability of these initiatives have impeded their uptake by defence organisations. However, advances in technology are increasing the accessibility of a range of health and performance biomarkers.

A lightweight generative model for interpretable subject-level prediction.

Med Image Anal

December 2024

Athinoula A. Martinos Center for Biomedical Imaging, Massachusetts General Hospital, Harvard Medical School, USA; Department of Neuroscience and Biomedical Engineering, Aalto University, Finland; Department of Computer Science, Aalto University, Finland.

Recent years have seen a growing interest in methods for predicting an unknown variable of interest, such as a subject's diagnosis, from medical images depicting its anatomical-functional effects. Methods based on discriminative modeling excel at making accurate predictions, but are challenged in their ability to explain their decisions in anatomically meaningful terms. In this paper, we propose a simple technique for single-subject prediction that is inherently interpretable.
