Detection of circular permutations by Protein Language Models.

Comput Struct Biotechnol J

December 2024

School of Bioengineering, Qilu University of Technology (Shandong Academy of Sciences), Jinan, Shandong 250300, China.

Protein circular permutations are crucial for understanding protein evolution and functionality. Traditional detection methods face challenges: sequence-based approaches struggle with detecting distant homologs, while structure-based approaches are limited by the need for structure generation and often treat proteins as rigid bodies. Protein Language Model-based alignment tools have shown advantages in utilizing sequence information to overcome the challenges of detecting distant homologs without requiring structural input.

Background: Obstructive sleep apnea (OSA) is highly prevalent in veterans with mental illnesses such as post-traumatic stress disorder (PTSD). Untreated OSA reduces the effectiveness of the treatment of PTSD. Treatment of OSA has been shown to reduce daytime sleepiness and symptoms of PTSD and depression.

This study aims to establish and validate an ultrasound radiomics nomogram for preoperative prediction of central lymph node metastasis in papillary thyroid microcarcinoma (PTMC) before operation. A retrospective analysis conducted on ultrasonic images and clinical features derived from 288 PTMC patients, who were divided into training cohorts ( = 201) and validating cohorts ( = 87) in a ratio of 7:3 base on the principle of random allocation. Radiomics features were extracted from the PTMC patients after ultrasonic examination, followed by dimension reduction and characteristic selection to construct the radiomics score (Radscore) using LASSO regression analysis.

Standard operating procedure combined with comprehensive quality control system for multiple LC-MS platforms urinary proteomics.

Nat Commun

January 2025

School of Biological Science and Medical Engineering & School of Engineering Medicine, Beihang University, Beijing, China.

Urinary proteomics is emerging as a potent tool for detecting sensitive and non-invasive biomarkers. At present, the comparability of urinary proteomics data across diverse liquid chromatography-mass spectrometry (LC-MS) platforms remains an area that requires investigation. In this study, we conduct a comprehensive evaluation of urinary proteome across multiple LC-MS platforms.

Post-Traumatic Stress Disorder (PTSD) is a debilitating condition caused by exposure to traumatic events, affecting 5-10% of the population, with increased prevalence among women and individuals in war zones. Beyond psychological symptoms, PTSD induces significant physiological changes across systems. Psychoneuroimmunoendocrinology (PNIE) offers a framework to explore these complex interactions between the psyche and the nervous, immune, and endocrine systems.
