The viral landscape in metastatic solid cancers.

Here, we analyze the viral landscape in blood and tissue from 4918 metastatic cancer patients across 38 solid cancer types from the Hartwig Medical Foundation (HMF) cohort, the largest pan-cancer study on metastatic cancer. Using a coverage-based filtering approach, we detected 25 unique viral genera across 32 different cancer types, with a total of 747 unique virus-positive tissue samples. We detected 336 virus-positive blood samples across 29 cancer types, dominated by and . The tissue samples were dominated by and . was significantly enriched in genital, anal, and colorectal cancers and was associated with host mutational signatures and transcriptional programs related to immunity and DNA repair. Host genes with integration tended to be more highly expressed and samples with HPV integration had higher somatic mutation rates and higher number of extrachromosomal DNA elements. was also detected in a significant proportion of blood samples from cervix and anal cancers, suggesting a potential blood-based biomarker.

Cancer gene identification through integrating causal prompting large language model with omics data-driven causal inference.

Identifying genes causally linked to cancer from a multi-omics perspective is essential for understanding the mechanisms of cancer and improving therapeutic strategies. Traditional statistical and machine-learning methods that rely on generalized correlation approaches to identify cancer genes often produce redundant, biased predictions with limited interpretability, largely due to overlooking confounding factors, selection biases, and the nonlinear activation function in neural networks. In this study, we introduce a novel framework for identifying cancer genes across multiple omics domains, named ICGI (Integrative Causal Gene Identification), which leverages a large language model (LLM) prompted with causality contextual cues and prompts, in conjunction with data-driven causal feature selection.

Aim: Despite the widespread use of immunotherapy (IO) and targeted therapy (TT) in clinical practice, data on toxicity in combination with SBRT are lacking, largely based on retrospective studies and case reports. The present survey, conducted within the AIRO Oligometastatic Study Group, was developed for radiation oncologists to investigate the current clinical practice in Italy regarding hypofractionated SBRT (defined as a dose/fraction ≥ 5 Gy) in cancer patients using IO and TT.

Methods: The online survey, composed of 19 questions, was developed using the cloud-based platform SurveyMonkey® and was sent to all registered AIRO members using the association's mailing list and was administered online and in anonymous form.
