Waterlogging is becoming a global issue, affecting crop growth and yield in low-lying rainfed areas. A DH line, TamF169, showing superior waterlogging tolerance, and its waterlogging-sensitive parent, Franklin, were used to conduct transcriptome analyses. The results showed that 2209 and 2578 differentially expressed genes (DEGs) in Franklin and 1997 and 1709 DEGs in TamF169 were detected by comparing gene expression levels under control and waterlogging after 4 and 8 days, respectively, with 392 and 257 DEGs being specific to TamF169 after 4 and 8 days under waterlogging, respectively. KEGG analysis showed that glycolysis/gluconeogenesis, the MAPK signaling pathway, plant hormone signaling, and galactose metabolism pathways were significantly enriched in the waterlogging-tolerant genotype TamF169 four days after waterlogging. The qPCR results were consistent with the transcriptome data, suggesting the reliability of the transcriptome sequencing. A total of 13 genes in the mapping region of a QTL for root cortical aerenchyma (RCA) showed different expression levels in Franklin or TamF169, and the potential candidate genes for are discussed. This study offers valuable information on the mechanism of tolerance to waterlogging stress in the DH line TamF169 and provides the candidate genes for .

Hybrid potato breeding based on diploid inbred lines is transforming the way of genetic improvement of this staple food crop, which requires a deep understanding of potato domestication and differentiation. Here, we resequenced 314 diploid wild and landrace accessions to generate a variome map of 47,203,407 variants. Using the variome map, we discovered the reshaping of tuber transcriptome during potato domestication, characterized genome-wide differentiation between landrace groups Stenotomum and Phureja, and identified a jasmonic acid biosynthetic gene possibly affecting tuber dormancy period.

The dengue virus (DENV) is primarily transmitted by . Investigating genes associated with mosquito susceptibility to DENV2 offers a theoretical foundation for targeted interventions to regulate or block viral replication and transmission within mosquitoes. Based on the transcriptomic analyses of the midgut and salivary glands from infected with DENV2, alongside analyses of Aag2 cell infections, 24 genes potentially related to the regulation of infection with DENV2 were selected.

Human papillomavirus (HPV)-associated head and neck squamous cell carcinoma (HPV-positive HNSCC) has distinct biological characteristics from HPV-negative HNSCC. Using an AI-based analytical platform on meta cohorts, we profiled expression patterns of viral transcripts and HPV viral genome integration, and classified the tumor microenvironment (TME). Unsupervised clustering analysis revealed five distinct and novel TME subtypes across patients (immune-enriched, highly immune and B-cell enriched, fibrotic, immune-desert, and immune-enriched luminal).

The trichomes of mustard leaves have significance due to their ability to combat unfavorable external conditions and enhance disease resistance. It was demonstrated that the MYB-bHLH-WD40 (MBW) ternary complex consists of MYB, basic Helix-Loop-Helix (bHLH), and WD40-repeat (WD40) family proteins and plays a key role in regulating trichome formation and density. The bHLH gene family, particularly the Myelocytomatosis (MYC) proteins that possess the structural bHLH domain (termed bHLH-MYC), are crucial to the formation and development of leaf trichomes in plants.

The bHLH (basic helix-loop-helix) transcription factors function as crucial regulators in numerous biological processes including abiotic stress responses and plant development. According to our RNA-seq analysis of tomato seedlings under salt stress, we found that, although the bHLH gene family in tomato has been studied, there are still so many tomato bHLH genes that have not been identified and named, which will hinder the later study of . In total, 195 that were unevenly distributed onto 12 chromosomes were identified from the tomato genome and were classified into 27 subfamilies based on their molecular features.
