One of the most profound enigmas in B cell biology is how activation-induced deaminase (AID) is targeted to a very small region of DNA in the immunoglobulin loci. Two specific regions are singled out: the variable region of 2 kb that contains rearranged genes on the heavy, light, and light chain loci, and the switch region of ∼4 kb that contains an extensive stretch of G:C rich DNA on the heavy chain locus. Transcription is required for AID recruitment; however, many genes are also highly transcribed and do not undergo the catastrophic mutagenesis that occurs in variable and switch regions.

The origin of large genomes that underlies the long standing "C-value enigma" is only partially explained by selfish DNA. We investigated insertions and deletions (indels) of nucleotides and discussed their relevance in size evolution of random biological sequences (RBS) and genomes. By developing a probabilistic model of RBS based on size evolution of expandable sites in a thought perfect genome, it was found that insertion bias engenders exponential increase of average RBS sizes.

Eukaryotic genome evolution integrates processes behind (i) chromosome plasticity (change in chromosome structure and number), (ii) genome stability maintenance (perfect stability would prevent adaptive processes) and (iii) genome size. Relationships between these variables remain enigmatic, hence the term "C-value enigma". This term reflects an apparent lack of correlation between genome size and perceived organismal complexity, replacing an older term "C-value paradox".
