Motivation: Protein-protein interaction sites (PPIS) are crucial for deciphering protein action mechanisms and related medical research, which is the key issue in protein action research. Recent studies have shown that graph neural networks have achieved outstanding performance in predicting PPIS. However, these studies often neglect the modeling of information at different scales in the graph and the symmetry of protein molecules within three-dimensional space.

Results: In response to this gap, this article proposes the MEG-PPIS approach, a PPIS prediction method based on multi-scale graph information and E(n) equivariant graph neural network (EGNN). There are two channels in MEG-PPIS: the original graph and the subgraph obtained by graph pooling. The model can iteratively update the features of the original graph and subgraph through the weight-sharing EGNN. Subsequently, the max-pooling operation aggregates the updated features of the original graph and subgraph. Ultimately, the model feeds node features into the prediction layer to obtain prediction results. Comparative assessments against other methods on benchmark datasets reveal that MEG-PPIS achieves optimal performance across all evaluation metrics and gets the fastest runtime. Furthermore, specific case studies demonstrate that our method can predict more true positive and true negative sites than the current best method, proving that our model achieves better performance in the PPIS prediction task.

Motivation: The drug-disease, gene-disease, and drug-gene relationships, as high-frequency edge types, describe complex biological processes within the biomedical knowledge graph. The structural patterns formed by these three edges are the graph motifs of (disease, drug, gene) triplets. Among them, the triangle is a steady and important motif structure in the network, and other various motifs different from the triangle also indicate rich semantic relationships.

Network measures have proven very successful in identifying structural patterns in complex systems (, a living cell, a neural network, the Internet). How such measures can be applied to understand the rational and experimental design of chemical reaction networks (CRNs) is unknown. Here, we develop a procedure to model CRNs as a mathematical graph on which network measures and a random graph analysis can be applied.

Alchemical free energy methods using molecular mechanics (MM) force fields are essential tools for predicting thermodynamic properties of small molecules, especially via free energy calculations that can estimate quantities relevant for drug discovery such as affinities, selectivities, the impact of target mutations, and ADMET properties. While traditional MM forcefields rely on hand-crafted, discrete atom types and parameters, modern approaches based on graph neural networks (GNNs) learn continuous embedding vectors that represent chemical environments from which MM parameters can be generated. Excitingly, GNN parameterization approaches provide a fully end-to-end differentiable model that offers the possibility of systematically improving these models using experimental data.

Introduction: Mental health monitoring utilizing EEG analysis has garnered notable interest due to the non-invasive characteristics and rich temporal information encoded in EEG signals, which are indicative of cognitive and emotional conditions. Conventional methods for EEG-based mental health evaluation often depend on manually crafted features or basic machine learning approaches, like support vector classifiers or superficial neural networks. Despite the potential of these approaches, they often fall short in capturing the intricate spatiotemporal relationships within EEG data, leading to lower classification accuracy and poor adaptability across various populations and mental health scenarios.

Background: Over the past decades, the analysis metabolic connectivity patterns has received significant attention in exploring the underlying mechanism of human behaviors, and the neural underpinnings of brain neurological disorders. Brain network can be considered a powerful tool and play an important role in the analysis and understanding of brain metabolic patterns. With the advantages and emergence of metabolic-based network analysis, this study aims to systematically review how brain properties, under various conditions, can be studied using Fluorodeoxyglucose Positron Emission Tomography (FDG-PET) images and graph theory, as well as applications of this approach.
