Intracellular microorganisms like viruses and bacteria impact immune cell function. However, detection of these microbes is challenging as the majority exist in a non-culturable state. This protocol presents detailed steps to investigate intracellular microbial diversity using single-cell RNA sequencing (scRNA-seq) in immune-cells of SARS-CoV-2-positive and recovered patients.

Erythrodermic psoriasis (EP) is a life-threatening variant of psoriasis. In this study, we contrasted the vascular endothelial cells (ECs) in EP lesions against those in psoriasis vulgaris and healthy controls. Utilizing single-cell RNA sequencing, immunofluorescence, and flow cytometry on human and mouse samples, we observed a marked increase and activation of EP ECs, which upregulated genes relative to angiogenesis, leukocyte adhesion and antigen presentation.

Background: Growth hormone-secreting pituitary adenomas (GHPA) display diverse biological behaviors and clinical outcomes, necessitating the identification of tumor heterogeneity and prognostically relevant markers.
Methods: In this study, we performed single-cell RNA sequencing (scRNA-seq) on 10 GHPA samples, four of which also underwent spatial transcriptome sequencing, and used scRNA-seq data from four normal pituitary samples as controls. Cell subtype characterization in GHPA was analyzed using multiple algorithms to identify malignant bias regulators, which were then validated using a clinical cohort.

Background: Recent genome-wide association studies (GWAS) of Alzheimer's disease (AD) have identified approximately 70 genetic loci linked to the disorder. The pivotal challenge in the post-GWAS era is dissecting the underlying causal variants and effector genes, a crucial step for effective therapeutic development. Most of these variants reside in non-coding regions of the genome, suggesting their regulatory role in distal gene expression.

Background: Single cell RNA sequencing has defined multiple transcription states of microglia in the context of AD neuropathology. Growing appreciating for several of these disease-associated phenotypes are linked with acquisition of altered metabolism, conceptually known as immunometabolism. Despite increasing knowledge in microglial heterogeneity, relatively little is known regarding the spatial distribution of these phenotypes in the context of pathology proximity.
