Performing phylogenetic analysis with genome sequences maximizes the information used to estimate phylogenies and the resolution of closely related taxa. The use of single-nucleotide polymorphisms (SNPs) permits estimating trees without genome alignments and permits the use of data sets of hundreds of microbial genomes. kSNP4 is a program that identifies SNPs without using a reference genome, estimates parsimony, maximum likelihood, and neighbor-joining trees, and is able to annotate the discovered SNPs. kSNP4 is a command-line program that does not require any additional programs or dependencies to install or use. kSNP4 does not require any programming experience or bioinformatics experience to install and use. It is suitable for use by students through senior investigators. It includes a detailed user guide that explains all of the many features of kSNP4. In this study, we provide a detailed step-by-step protocol for downloading, installing, and using kSNP4 to build phylogenetic trees from genome sequences.

The Amazon rainforest is characterized by a limited number of hyperdominant trees that play an oversized role in its ecosystems, nutrient cycle, and rainfall production. Some of these, such as the Brazil nut, appear to have been intensively exploited and dispersed by Indigenous populations since their earliest arrival in this part of South America around 13,000 years ago. However, the genetic diversity-and geographic structure-of these species remains poorly understood, as does their exact relationship with past human land use.

Spotted wing drosophila (SWD) is a pest that causes damage due to the female laying eggs under the skin of ripe fruit, from which a larva emerges, causing its collapse and reducing its commercial value. Due to the importance of this pest, monitoring its population is the starting point for any control program; however, there is no early monitoring plan within management tasks, nor are there studies on behavior, the optimization of traps, or their baits. This research proposes the evaluation of a monitoring system with encapsulated baits and adhesive traps that allow effective control.
