The most important information about microorganisms might be their accurate genome sequence. Using current Next Generation Sequencing methods, sequencing data can be generated at an unprecedented pace. However, we still lack tools for the automated and accurate reference-based genotyping of viral sequencing reads. This paper presents our pipeline designed to reconstruct the dominant consensus genome of viral samples and analyze their within-host variability. We benchmarked our approach on numerous datasets and showed that the consensus genome of samples could be obtained reliably without further manual data curation. Our pipeline can be a valuable tool for fast identifying viral samples. The pipeline is publicly available on the project's GitHub page (https://github.com/laczkol/QVG).

Background: Bovine viral diarrhoea virus genotype 1 (BVDV-1) and bluetongue virus (BTV) are potent viral pathogens that may be transmitted through semen, resulting in the spread of diseases via artificial insemination. Thus, establishing an early detection method for BVDV-1 and BTV infection is important for the trading of semen. The coronavirus disease 2019 (COVID-19) interventions in interrupting transmission have paid heavy losses politically and economically. The Chinese government has replaced scaling up testing with monitoring focus groups and randomly supervising sampling, encouraging scientific research on the COVID-19 transmission curve to be confirmed by constructing epidemiological models, which include statistical models, computer simulations, mathematical illustrations of the pathogen and its effects, and several other methodologies. Although predicting and forecasting the propagation of COVID-19 are valuable, they nevertheless present an enormous challenge.
