Article Abstract

Purpose Of Review: Survival analyses are common and essential in medical research. Most readers are familiar with Kaplan-Meier curves and Cox models; however, very few are familiar with multistate models. Although multistate models were introduced in 1965, they only recently receive more attention in the medical research community. The current review introduces common terminologies and quantities that can be estimated from multistate models. Examples from published literature are used to illustrate the utility of multistate models.

Recent Findings: A figure of states and transitions is a useful depiction of a multistate model. Clinically meaningful quantities that can be estimated from a multistate model include the probability in a state at a given time, the average time in a state, and the expected number of visits to a state; all of which describe the absolute risks of an event. Relative risk can also be estimated using multistate hazard models.

Summary: Multistate models provide a more general and flexible framework that extends beyond the Kaplan-Meier estimator and Cox models. Multistate models allow simultaneous analyses of multiple disease pathways to provide insights into the natural history of complex diseases. We strongly encourage the use of multistate models when analyzing time-to-event data.

We test here the prediction capabilities of the new generation of deep learning predictors in the more challenging situation of multistate multidomain proteins by using as a case study a coiled-coil family of Nucleotide-binding Oligomerization Domain-like (NOD-like) receptors from and a few extra examples for reference. In this work, we study the magnetocaloric effect (MCE) in a working substance corresponding to a square lattice of spins with possible orientations, known as the "-state clock model". When the -state clock model has Q≥5 possible configurations, it presents the famous Berezinskii-Kosterlitz-Thouless (BKT) phase associated with vortex states. We calculate the thermodynamic quantities using Monte Carlo simulations for even numbers, ranging from Q=2 to Q=8 spin orientations per site in a lattice.

Implementation of Time-Averaged Restraints with UNRES Coarse-Grained Model of Polypeptide Chains.

Time-averaged restraints from nuclear magnetic resonance (NMR) measurements have been implemented in the UNRES coarse-grained model of polypeptide chains in order to develop a tool for data-assisted modeling of the conformational ensembles of multistate proteins, intrinsically disordered proteins (IDPs) and proteins with intrinsically disordered regions (IDRs), many of which are essential in cell biology. A numerically stable variant of molecular dynamics with time-averaged restraints has been introduced, in which the total energy is conserved in sections of a trajectory in microcanonical runs, the bath temperature is maintained in canonical runs, and the time-average-restraint-force components are scaled up with the length of the memory window so that the restraints affect the simulated structures. The new approach restores the conformational ensembles used to generate ensemble-averaged distances, as demonstrated with synthetic restraints.
