The efficiency of RNA-cleaving DNAzymes depends on a large extent on complex formation with their RNA targets. We describe available prediction tools that should help in the design of efficient DNAzymes and show some experimental methods to test the predictions. The main example is for a 10-23 DNAzyme, but the procedure works as well for the 8-17 DNAzyme family.

RNAs are increasingly recognized as promising therapeutic targets, susceptible to modulation by strategies that include targeting with small molecules, antisense oligonucleotides, deoxyribozymes (DNAzymes), or CRISPR/Cas13. However, while drug development for proteins follows well-established paths for rational design based on the accurate knowledge of their three-dimensional structure, RNA-targeting strategies are challenging since comprehensive RNA structures are yet scarce and challenging to acquire. Numerous methods have been developed to elucidate the secondary and three-dimensional structure of RNAs, including X-ray crystallography, cryo-electron microscopy, nuclear magnetic resonance, SHAPE, DMS, and bioinformatic methods, yet they have often revealed flexible transcripts and co-existing populations rather than single-defined structures.

A triple signal amplified electrochemical aptasensor for the detection of bisphenol A (BPA) was developed for the first time based on gold nanoparticles (AuNPs), hemin/G-quadruplex DNAzyme, and exonuclease I (Exo I) assisted amplification strategies. The BPA aptamer (Apt) hybridized with the capture probe (CP) was fixed on the gold electrode (GE) to form the double-stranded DNA (dsDNA) structure. When BPA was present, the Apt was detached from the GE surface by specific recognition between the BPA and Apt, forming BPA-Apt complexes in solution.
