Toolboxes for plant systems biology research.

The terms 'systems' and 'synthetic biology' are often used together, with most scientists striding between the two fields rather than adhering to a single side. Often too, scientists want to understand a system to inform the design of gene circuits that could endow it with new functions. However, this does not need to be the progression of research, as synthetic constructs can help improve our understanding of a system. Here, we review synthetic biology tool kits with the potential to overcome pleiotropic effects, compensatory mechanisms, and redundancy in plants. Combined with -omics techniques, these tools could reveal novel insights on plant growth and development, an aim that has gained renewed urgency given the impact of climate change on crop productivity.

Building DNA constructs of increasing complexity is key to synthetic biology. Golden Gate (GG) methods led to the creation of cloning toolkits - collections of modular standardized DNA parts hosted on hierarchic plasmids, developed for yeast, plants, Gram-negative bacteria, and human cells. However, Gram-positive bacteria have been neglected.

RPT: An integrated root phenotyping toolbox for segmenting and quantifying root system architecture.

National Key Laboratory of Crop Genetic Improvement and National Center of Plant Gene Research (Wuhan), Hubei Hongshan Laboratory, Huazhong Agricultural University, Wuhan, China.

The dissection of genetic architecture for rice root system is largely dependent on phenotyping techniques, and high-throughput root phenotyping poses a great challenge. In this study, we established a cost-effective root phenotyping platform capable of analysing 1680 root samples within 2 h. To efficiently process a large number of root images, we developed the root phenotyping toolbox (RPT) with an enhanced SegFormer algorithm and used it for root segmentation and root phenotypic traits.

We developed a set of GATEWAY vectors to accelerate gene function analysis in soybean composite plants to rapidly screen transgenic roots and investigate subcellular localization, protein-protein interactions, and root-pathogen interactions. The generation of transgenic plants is essential for plant biology research to investigate plant physiology, pathogen interactions, and gene function. However, producing stable transgenic plants for plants such as soybean is a laborious and time-consuming process, which can impede research progress.

March 2025

Department of Plant Science and Landscape Architecture, University of Maryland, College Park, MD, USA.

Growing world population and deteriorating climate conditions necessitate the development of new crops with high yields and resilience. CRISPR-Cas-mediated genome engineering presents unparalleled opportunities to engineer crop varieties cheaper, easier and faster than ever. In this Review, we discuss how the CRISPR-Cas toolbox has rapidly expanded from Cas9 and Cas12 to include different Cas orthologues and engineered variants.

The ability to chemoselectively modify either the peptide backbone or specific side chains is critical to advance the fields of bioconjugation and peptide pharmaceuticals. Transition-metal catalysis has been widely used in peptide and protein derivatization but mostly under homogeneous conditions. Herein, we present a first-in-class heterogeneous catalytic approach for the site-selective functionalization of histidine-containing peptides with aryl and alkenyl moieties bearing fluorescent and affinity tags, lipids, and conjugation handles.
