Sponges are remarkable holobionts harboring extremely diverse microbial and viral communities. However, the interactions between the components within holobionts and between a holobiont and environment are largely unknown, especially for polar organisms. To investigate possible interactions within and between sponge-associated communities, we probed the microbiomes and viromes of cold-water sympatric sponges (n = 2), (n = 3), and (n = 3) by 16S and shotgun metagenomics. We showed that the bacterial and viral communities associated with these White Sea sponges are species-specific and different from the surrounding water. Extensive mining of bacterial antiphage defense systems in the metagenomes revealed a variety of defense mechanisms. The abundance of defense systems was comparable in the metagenomes of the sponges and the surrounding water, thus distinguishing the White Sea sponges from those inhabiting the tropical seas. We developed a network-based approach for the combined analysis of CRISPR-spacers and protospacers. Using this approach, we showed that the virus-host interactions within the sponge-associated community are typically more abundant (three out of four interactions studied) than the inter-community interactions. Additionally, we detected the occurrence of viral exchanges between the communities. Our work provides the first insight into the metagenomics of the three cold-water sponge species from the White Sea and paves the way for a comprehensive analysis of the interactions between microbial communities and associated viruses.

Rapid and accurate multi-phenotype imputation for millions of individuals.

Nat Commun

January 2025

Key Laboratory of Healthy Mariculture for the East China Sea, Ministry of Agriculture and Rural Affairs & Fisheries college, Jimei University, Xiamen, Fujian, People's Republic of China.

Deep phenotyping can enhance the power of genetic analysis, including genome-wide association studies (GWAS), but the occurrence of missing phenotypes compromises the potential of such resources. Although many phenotypic imputation methods have been developed, the accurate imputation of millions of individuals remains challenging. In the present study, we have developed a multi-phenotype imputation method based on mixed fast random forest (PIXANT) by leveraging efficient machine learning (ML)-based algorithms.

Article Synopsis
  • The roundscale spearfish (Tetrapturus georgii) is not well-studied, leading to gaps in knowledge regarding its biology, ecology, and population status.
  • Despite being morphologically distinct from similar species like the white marlin, misidentification complicates population assessments.
  • This study presents the first documented records of a T. georgii egg and juvenile, offering new insights into its reproductive biology and early life stages, emphasizing the need for further research for effective conservation.

Aquatic herbicides are commonly used to control a variety of non-native plants. One common active ingredient used in commercial herbicide formulations globally is 2,4-dichlorophenoxyacetic acid (2,4-D). Though 2,4-D is used in aquatic ecosystems, no studies have investigated cellular, biochemical, and transcriptional effects or mechanisms of 2,4-D exposure on fathead minnows (Pimephales promelas) throughout juvenile development.

Treatment and Survival Disparities in Asian Americans With Hepatocellular Carcinoma: The Need to Disaggregate a Diverse Cohort.

J Clin Gastroenterol

October 2024

Division of Gastroenterology and Hepatology, Weill Cornell Medicine, New York, NY.

Background: Hepatocellular carcinoma (HCC) is one of the leading causes of cancer death in the United States and globally. The Asian American, Native Hawaiian, and Pacific Islander (AANHPI) population has often been studied as one homogenous cohort despite its heterogeneity. We aim to understand differences in treatment modality and mortality among AANHPI patients with early-stage HCC.

Wastewater treatment plants (WWTPs) are one of the major collection points of microplastics (MPs). The MPs in influents and effluents of WWTPs were assessed for three cities on the southern coast of the Caspian Sea in the winter and spring seasons. The MP removal rate of WWTPs ranged between 71.
