Despite nearly 50 years of research there currently remains no mediator-directed therapy approved for the treatment of sepsis. The failure to effectively translate the copious mechanistic knowledge regarding systemic inflammation to effective therapies is a dramatic example of the translational dilemma. Dynamic computational modeling has been proposed as a vital means of integrating community-wide knowledge into an investigatory framework that allows the application of engineering-like principles to the problem of sepsis. Agent-based modeling is a computational modeling method that has been used to address some of the fundamental issues facing the sepsis research community. This chapter will introduce the rationale to augment traditional research practices with agent-based modeling, describe the basic steps in the construction and use of agent-based models, and provide examples of how the use of agent-based modeling can provide an investigatory pathway to solving the challenge of sepsis.

Hydroxylation, an extensive post-translational modification on proline, is critical for the modulation of protein structures, further dominating their functions in life systems. However, current mass spectrometry-based identification, could hardly distinguish hydroxylation from neighboring oxidation due to the same mass shifts, as well as challenges posed by low abundance and exogenous oxidation during sample preparation. To address these, an engineered nanopore was designed, capable of discriminating single hydroxyl group, to achieve the identification of proline hydroxylation on individual native peptides directly in the mixture.

The strength and cooperative energy of chalcogen and dihydrogen bonds in some ABC triad systems of the types XHTe…NCH…HY (X = F, Cl, Br, I, H; Y = Li, Na, BeH, MgH) and FHCh…NCH…HNa (Ch = Te, Se, S) were computed and compared at several levels of theory. All resulting data showed that the strengths of chalcogen (Te…N) and dihydrogen (H…H) bonds increase in the order of H < I < Br < Cl < F, and Be < Mg < Li < Na, respectively. Then, the comparison of data for the FHTe…NCH…HY, FHSe…NCH…HNa, and FHS…NCH…HNa triads indicated that the interaction, stabilization, and cooperativity energies decrease in the order of Te > Se > S.
