Advances in designed bionanomolecular assemblies for biotechnological and biomedical applications.

Curr Opin Biotechnol

January 2025

Department of Synthetic Biology and Immunology, National Institute of Chemistry, Ljubljana, Slovenia; EN-FIST Centre of Excellence, Ljubljana, Slovenia. Electronic address:

Recent advances in protein engineering have revolutionized the design of bionanomolecular assemblies for functional therapeutic and biotechnological applications. This review highlights the progress in creating complex protein architectures, encompassing both finite and extended assemblies. AI tools, including AlphaFold, RFDiffusion, and ProteinMPNN, have significantly enhanced the scalability and success of de novo designs.

YAP signaling orchestrates the endothelin-1-guided invadopodia formation in high-grade serous ovarian cancer.

Biosci Rep

December 2024

Preclinical Models and New Therapeutic Agents Unit, Istituto di Ricovero e Cura a Carattere Scientifico (IRCCS), Regina Elena National Cancer Institute, Rome, Italy.

The high-grade serous ovarian cancer (HG-SOC) is a notoriously challenging disease, characterized by a rapid peritoneal dissemination. HG-SOC cells leverage actin-rich membrane protrusions, known as invadopodia, to degrade the surrounding extracellular matrix (ECM) and invade, initiating the metastatic cascade. In HG-SOC, the endothelin-1 (ET-1)/endothelin A receptor (ETAR)-driven signaling coordinates invadopodia activity, however how this axis integrates pro-oncogenic signaling routes, as YAP-driven one, impacting on the invadopodia-mediated ECM degradation and metastatic progression, deserves a deeper investigation.

There are numerous studies dealing with olive oil management from ancient civilizations to the mid last century, but they are limited on the historical value of information. At the same time, much knowledge is widely available and accessible on the contemporaneous production of olive oil, the necessary inputs (water and energy) and outputs (by-products) of the production process. The present study aims to shed light on olive oil extraction management from antiquity to present and to bridge the gap between archaeological and modern agricultural, engineering, and environmental disciplines.

Variational tensor neural networks for deep learning.

Sci Rep

August 2024

Donostia International Physics Center, Paseo Manuel de Lardizabal 4, 20018, San Sebastián, Spain.

Deep neural networks (NNs) encounter scalability limitations when confronted with a vast array of neurons, thereby constraining their achievable network depth. To address this challenge, we propose an integration of tensor networks (TN) into NN frameworks, combined with a variational DMRG-inspired training technique. This in turn, results in a scalable tensor neural network (TNN) architecture capable of efficient training over a large parameter space.

Studying the impact of geometrical and cellular cues on myogenesis with a skeletal muscle-on-chip.

Lab Chip

August 2024

Laboratoire Physico Chimie Curie, PCC, CNRS UMR168, Institut Curie, Sorbonne University, PSL University, 75005 Paris, France.

In the skeletal muscle tissue, cells are organized following an anisotropic architecture, which is both required during myogenesis when muscle precursor cells fuse to generate myotubes and for its contractile function. To build an skeletal muscle tissue, it is therefore essential to develop methods to organize cells in an anisotropic fashion, which can be particularly challenging, especially in 3D. In this study, we present a versatile muscle-on-chip system with adjustable collagen hollow tubes that can be seeded with muscle precursor cells.
