The ability to compare entities within a knowledge graph is a cornerstone technique for several applications, ranging from the integration of heterogeneous data to machine learning. It is of particular importance in the biomedical domain, where semantic similarity can be applied to the prediction of protein-protein interactions, associations between diseases and genes, cellular localization of proteins, among others. In recent years, several knowledge graph-based semantic similarity measures have been developed, but building a gold standard data set to support their evaluation is non-trivial. We present a collection of 21 benchmark data sets that aim at circumventing the difficulties in building benchmarks for large biomedical knowledge graphs by exploiting proxies for biomedical entity similarity. These data sets include data from two successful biomedical ontologies, Gene Ontology and Human Phenotype Ontology, and explore proxy similarities calculated based on protein sequence similarity, protein family similarity, protein-protein interactions and phenotype-based gene similarity. Data sets have varying sizes and cover four different species at different levels of annotation completion. For each data set, we also provide semantic similarity computations with state-of-the-art representative measures. Database URL: https://github.com/liseda-lab/kgsim-benchmark.

Background: Adequate surgical treatment of intra-articular calcaneal fractures is challenging. Current clinical evidence on the superiority of either the extended lateral approach (ELA) or the sinus tarsi approach (STA) and their impact on radiologic and functional outcome remains inconclusive, and studies are characterized by low case numbers and short follow-up periods. We hypothesized that using STA would lead to fewer complications and revisions, without impairing fracture reduction or short- to midterm outcome.

The simplicity of GPCR drug design results from their common seven-transmembrane-helix topology and well-understood signaling pathways. Objectives: This study aimed to develop a model for predicting peripheral lymph node metastasis (LNM) in thyroid cancer patients by combining enhanced CT radiomic features with machine learning algorithms. It increased the clinical utility and interpretability of the predictions through SHAP (SHapley Additive exPlanation) values and nomograms for model explanation and visualization.

After above-knee amputation, the biological knee and ankle are replaced with prostheses. The mobility level of individuals with amputation is related, in part, to the functionality of their prostheses. To understand healthcare needs of amputees, as well as design new, more helpful prostheses, we need to understand the biomechanical effects of using current prosthetic devices.

Gelechioidea represents the most diverse superfamily of tiny boring pests in Lepidoptera that pose a serious threat to agricultural and forestry economic crops. However, the lack of high-quality genome of highly specialized species makes it difficult to draw general conclusions about the mechanism of the close binding relationship between pests and crops. In this study, based on second- and third-generation sequencing reads, we constructed a chromosome-level genome for the Atrijuglans aristata, a specialized boring pest, that specifically harms the green husk of cultivated walnuts.
