High-throughput techniques for the detection of protein-protein interactions (PPIs) have enabled a systems approach for the study of the living cell. However, the increasing amount of protein interaction data, the varying quality of these measurements, and the lack of context information make it difficult to construct meaningful and reliable protein networks. The Human Integrated Protein-Protein Interaction rEference (HIPPIE) is a web tool that integrates and annotates experimentally supported human PPIs from a heterogeneous set of data sources. In HIPPIE, one can query for the interactors of one or more proteins and generate high-quality and context-specific networks. This chapter highlights HIPPIE's most important features and exemplifies its functionality through a proposed use case.

Yeast two-hybrid library screening enables the discovery of novel protein-protein interactions. Identifying cytosolic host proteins targeted by host-translocated Phytophthora effector proteins relies on the mRNA amount, quality, and composition used to prepare the yeast two-hybrid cDNA library. Here we describe the steps required for the preparation of a Pinus radiata cDNA library optimized for Phytophthora effector target screening in yeast.

The duck industry is vital for supplying high-quality protein, making research into the development of duck skeletal muscle critical for improving meat and egg production. In this study, we leveraged Oxford Nanopore Technologies (ONT) sequencing to perform full-length transcriptome sequencing of myoblasts harvested from the leg muscles of duck embryos at embryonic day 13 (E13), specifically examining both the proliferative (GM) and differentiation (DM) phases. Our analysis identified a total of 5797 novel transcripts along with 2332 long non-coding RNAs (lncRNAs), revealing substantial changes in gene expression linked to muscle development.

Nuclear pore complexes (NPCs) act as gateways across the nuclear envelope for molecular transport between the nucleus and the cytoplasm in eukaryotes. NPCs consist of several subcomplexes formed by multiple copies of approximately 30 different proteins known as nucleoporins (Nups). In the fission yeast Schizosaccharomyces pombe, the NPC structure is unique, particularly in its outer ring subcomplexes, where the cytoplasmic and nucleoplasmic outer rings are composed of distinct sets of proteins.

Background: Extracellular vesicles are easily accessible in various biofluids and allow the assessment of disease-related changes in the proteome. This has made them a promising target for biomarker studies, especially in the field of neurodegeneration where access to diseased tissue is very limited. Genetic variants in the LRRK2 gene have been linked to both familial and sporadic forms of Parkinson's disease.

In aerobic life forms, reactive oxygen species (ROS) are produced by the partial reduction of oxygen during energy-generating metabolic processes. In plants, ROS production increases during periods of both abiotic and biotic stress, severely overloading the antioxidant systems. Hydrogen peroxide (H2O2) plays a central role in cellular redox homeostasis and signaling by oxidising crucial cysteines to sulfenic acid, which is considered a biologically relevant post-translational modification (PTM).
