aphid: an R package for analysis with profile hidden Markov models.

Summary: Hidden Markov models (HMMs) and profile HMMs form an integral part of biological sequence analysis, supporting an ever-growing list of applications. The aphid R package can be used to derive, train, plot, import and export HMMs and profile HMMs in the R environment. Computationally-intensive dynamic programing recursions, such as the Viterbi, forward and backward algorithms are implemented in C++ and parallelized for increased speed and efficiency.

Availability And Implementation: The aphid package is released under the GPL-3 license, and is freely available for download from CRAN and GitHub (https://github.com/shaunpwilkinson/aphid).

Integrated pest management is focused on combining biological and chemical controls. There is evidence of a negative impact of neonicotinoids on biological control, however, sulfoxaflor (SFX), a novel insecticide, its impact on parasitoid natural predator remain limited. Binodoxys communis is an important parasitic natural enemy of Aphis gossypii, which may have direct and indirect toxicity from the insecticides and aphids.

Multipartite viruses package their genomic segments independently and mainly infect plants; few of them target animals. is a family of multipartite single-stranded DNA (ssDNA) plant viruses that individually encapsidate ssDNAs of ~1 kb and transmit them through aphids without replication in aphid vectors, thereby causing important diseases in host plants, mainly leguminous crops. Liquid chromatography high-resolution mass spectrometry fingerprinting together with pattern recognition techniques was used to determine the metabolites involved in the susceptibility of apple cultivars to rosy apple aphid (RAA). Preprocessing of ultra-high-performance liquid chromatography coupled to electrospray ionization and quadrupole time-of-flight mass spectrometry raw data of resistant and susceptible apple cultivars was carried out with XCMS and CAMERA packages. Univariate statistical tools and multivariate data analysis highlighted significant different profiles of the apple metabolomes according to their tolerance to RAA.
