Small molecules can be represented in various file formats, (1) one-line systems such as SMILES (Simplified Molecular Input Line Entry System) and InChI (International Chemical Identifier) and (2) table systems such as the molfiles, SDF (Structure Data File), and KCF (KEGG Chemical Function). KCF and KCF-S (KEGG Chemical Function-and-Substructures) apply physicochemical property labels on the representations of small molecules, and contribute to improved analysis of compound-protein networks including drug-target interaction, and compound-compound networks including metabolic pathways. In this chapter, the main concepts, usage, and some example applications of the KCFCO and KCF-S packages are explained.

The global public health risk posed by Salmonella Kentucky (S. Kentucky) is rising, particularly due to the dissemination of antimicrobial resistance genes in human and animal populations. This serovar, widespread in Africa, has emerged as a notable cause of non-typhoidal gastroenteritis in humans.

While machine learning (ML) models have been able to achieve unprecedented accuracies across various prediction tasks in quantum chemistry, it is now apparent that accuracy on a test set alone is not a guarantee for robust chemical modeling such as stable molecular dynamics (MD). To go beyond accuracy, we use explainable artificial intelligence (XAI) techniques to develop a general analysis framework for atomic interactions and apply it to the SchNet and PaiNN neural network models. We compare these interactions with a set of fundamental chemical principles to understand how well the models have learned the underlying physicochemical concepts from the data.

Chronic hepatitis C virus (HCV) infection poses a major health risk worldwide, with patients susceptible to liver cirrhosis and hepatocellular carcinoma. This study focuses on the development of effective therapeutic strategies for HCV infection through the investigation of immunogenic properties of a DNA construct based on the NS3/4A gene of HCV genotype (g)3a. Gene expression of the mutagenized (mut) NS3/4A target genes was assessed through reverse transcription-quantitative polymerase chain reaction (RT-qPCR) and Western blot analysis.

There is a growing interest in harnessing natural compounds and bioactive phytochemicals to accelerate drug discovery and development, including in the treatment of human cancers. Receptor tyrosine kinases (RTKs) are critical regulators of many fundamental cellular processes and have been implicated in cancer pathogenesis as well as targets for anticancer drug development. The members of TAM, Tyro3, Axl, and MERTK subfamily RTKs, especially Mer, affect immune homeostasis in the tumor microenvironment.

Semiconductor polymeric graphitic carbon nitride (g-CN) photocatalysts have garnered significant and rapidly increasing interest in the realm of visible light-driven hydrogen evolution reactions. This interest stems from their straightforward synthesis, ease of functionalization, appealing electronic band structure, high physicochemical and thermal stability, and robust photocatalytic activity. This review starts with the basic principle of photocatalysis and the development history, synthetic strategy, and structural properties of g-CN materials, followed by the rational design and engineering of g-CN from the perspectives of nano-morphological control and electronic band tailoring.
