Modifications to a Paul-type quadrupole ion trap mass spectrometer providing optical access to the trapped ion cloud as well as hardware and software for coupling to a table-top IR optical parametric oscillator laser (OPO) are detailed. Critical experimental parameters for infrared multiple photon dissociation (IRMPD) on this instrument are characterized. IRMPD action spectra, collected in the hydrogen-stretching region with this instrument, complemented by spectra in the IR fingerprint region acquired at the FELIX facility, are employed to characterize the structures of the protonated forms of 2-thiouridine, [sUrd+H], and 4-thiouridine, [sUrd+H]. The measured spectra are compared with predicted linear IR spectra calculated at the B3LYP/6-311+G(d,p) level of theory to determine the conformers populated in the experiments. This comparison indicates that thiation at the 2- or 4-positions shifts the protonation preference between the 2,4-H tautomer and 4-protonation in opposite directions versus canonical uridine, which displays a roughly equal preference for the 2,4-H tautomer and O4 protonation. As found for canonical uridine, protonation leads to a mixture of conformers exhibiting C2'-endo and C3'-endo sugar puckering with an anti nucleobase orientation being populated for both 2- and 4-thiated uridine. Metabolites identification is the major bottleneck in untargeted LC-MS metabolomics, primarily due to the limited availability of MS information for most detected metabolites in data dependent acquisition (DDA) mode. To solve this problem, we have integrated the iterative, interval, and segmented window acquisition concepts to develop an innovative non-fixed segmented window interval data dependency acquisition (NFSWI-DDA) mode, which achieves comparable MS coverage to data independent acquisition (DIA) mode. This acquisition strategy harnesses the strengths of both DDA and DIA, which could provide extensive coverage and excellent reproducibility of MS spectra.

Mitigating matrix effects in oil and gas wastewater analysis: LC-MS/MS method for ethanolamines.

The high salinity and organic content in oil and gas wastewaters can cause ion suppression during liquid chromatography mass spectrometry (LC/MS) analysis, diminishing the sensitivity and accuracy of measurements in available methods. This suppression is severe for low molecular weight organic compounds such as ethanolamines (, monoethanolamine (MEA), diethanolamine (DEA), triethanolamine (TEA), -methyldiethanolamine (MDEA), and ,-ethyldiethanolamine (EDEA)). Here, we deployed solid phase extraction (SPE), mixed-mode LC, triple quadrupole MS with positive electrospray ionization (ESI), and a suite of stable isotope standards (, one per target compound) to correct for ion suppression by salts and organic matter, SPE losses, and instrument variability.

In this study, the chemical components of Panacis Japonici Rhizoma extract and absorbed components in rats were identified by ultra-high performance liquid chromatography-quadrupole exactive orbitrap mass spectrometry(UPLC-Q-Exactive Orbitrap-MS). The separation was performed by gradient elution on Waters UPLC BEH C_(18) column(2.1 mm×100 mm, 1.

Ultra-performance liquid chromatography coupled with quadrupole time-of-flight mass spectrometry(UPLC-Q-TOF-MS/MS) was used to rapidly identify the chemical components in Dracocephalum moldavica, and UPLC was employed to determine the content of its main components. MS analysis was performed using an electrospray ionization(ESI) source and data were collected in the negative ion mode. By comparing the retention time and mass spectra of reference compounds, and using a self-built compound database and the PubChem database, 68 compounds were identified from D.
