Machine learning and deep analytics for biocomputing: call for better explainability.

The goals of this workshop are to discuss challenges in explainability of current Machine Leaning and Deep Analytics (MLDA) used in biocomputing and to start the discussion on ways to improve it. We define explainability in MLDA as easy to use information explaining why and how the MLDA approach made its decisions. We believe that much greater effort is needed to address the issue of MLDA explainability because of: 1) the ever increasing use and dependence on MLDA in biocomputing including the need for increased adoption by non-MLD experts; 2) the diversity, complexity and scale of biocomputing data and MLDA algorithms; 3) the emerging importance of MLDA-based decisions in patient care, in daily research, as well as in the development of new costly medical procedures and drugs. This workshop aims to: a) analyze and challenge the current level of explainability of MLDA methods and practices in biocomputing; b) explore benefits of improvements in this area; and c) provide useful and practical guidance to the biocomputing community on how to address these challenges and how to develop improvements. The workshop format is designed to encourage a lively discussion with panelists to first motivate and understand the problem and then to define next steps and solutions needed to improve MLDA explainability.

This study evaluates the efficiency of 20 Natural Deep Eutectic Solvents (NADES) formulations for extracting curcuminoids and other bioactive compounds from turmeric and emphasize their ability to preserve and enhance antioxidant, antimicrobial, antidiabetic, and skin depigmentation effects. The NADES formulations, prepared using choline chloride (ChCl) combined with sugars, carboxylic acids, glycerol, amino acids, urea, polyols, and betaine, were assessed for their extraction efficiency based on the total phenolic content and curcumin concentration. Fourier transform infrared spectroscopy was employed to characterize the synthesized NADES and confirm their chemical composition.

In this study, the effectiveness of three choline chloride (ChCl)-based deep eutectic solvents (DESs) formed using malonic acid (MalA), glycerol (Gly), and glucose (Glu) as hydrogen bond donors and two conventional solvents (50% methanol and 50% ethanol) for ultrasonic-assisted extraction (UAE) of antioxidant compounds from four herbs (chamomile, lemon balm, nettle, and spearmint) were estimated. The antioxidant capacity (AC) of the obtained herb extracts was determined by the modified 2,2'-azino-bis(3-ethylbenzothiazoline-6-sulfonic acid) (ABTS), 2,2-diphenyl-1-picrylhydrazyl (DPPH), and cupric reducing antioxidant capacity (CUPRAC) methods. Profiles of phenolic acids, flavonoid aglycones, and flavonoid glycosides in the green and conventional herb extracts were quantitatively analyzed using ultra-performance liquid chromatography (UPLC).

A highly sensitive and selective electrochemical biosensor was developed for the detection of kanamycin using a core-hollow-shell structured peroxidase-mimic nanozyme, CHS-Fe₃O₄@@ZIF-8. The synthesized CHS-FeO@@ZIF-8 was characterized with scanning electron microscopy, transmission electron microscopy, and X-ray photoelectron spectroscopy. It was found that the CHS-FeO@@ZIF-8 exhibits excellent peroxidase-like activity due to  its ultra-thin hollow layer.

An efficient, green, and novel basic deep eutectic solvent (DES)-assisted mechanochemical extraction method, combined with ultrahigh-performance liquid chromatography coupled with quadrupole time-of-flight mass spectrometry, is proposed for simultaneous extraction and determination of target compounds from functional food. Several parameters are investigated using single-factor optimization, and response surface methodology is employed to determine the optimum extraction conditions.
