Motivation: Around 75% of all mass spectra remain unidentified by widely adopted proteomic strategies. We present DiagnoProt, an integrated computational environment that can efficiently cluster millions of spectra and use machine learning to shortlist high-quality unidentified mass spectra that are discriminative of different biological conditions.

Results: We exemplify the use of DiagnoProt by shortlisting 4366 high-quality unidentified tandem mass spectra that are discriminative of different types of the Aspergillus fungus.

Availability And Implementation: DiagnoProt, a demonstration video and a user tutorial are available at http://patternlabforproteomics.org/diagnoprot .

Structural features of dioxane lignin: A comparative study with milled wood and formaldehyde-stabilized lignins.

Int J Biol Macromol

January 2025

Core Facility Center "Arktika", Northern (Arctic) Federal University named after M.V. Lomonosov, Northern Dvina Emb., 17, Arkhangelsk 163002, Russian Federation. Electronic address:

Dioxane lignin (DL) is isolated from plant material under mild acidolysis conditions and is widely used in many studies as a representative sample of protolignin, an alternative to milled wood lignin (MWL). However, the structural changes caused by hydrolytic degradation reactions during DL extraction are still poorly understood. In this work, an integrated approach based on 2D NMR and high-resolution mass spectrometry was used to establish the features of the lignin structure on the example of pine lignin isolated using dioxane under various conditions: MWL, DL and "formaldehyde stabilized" lignin (LSF).

Plant factories with artificial lighting (PFALs) are a notable choice for urban agriculture due to the system's benefits, where light can be manipulated to enhance the product's yield and quality. Our objective was to test the effect of light spectra with different red-blue combinations and white light on the growth, physiology, and overall quality of three baby-leaf vegetables (green lettuce, kale, and pak choi) grown in a restaurant's PFAL. Leaf mass per area was lower under the most blue-containing treatments in all species.

and are challenging to differentiate using methods such as phenotyping, 16S rRNA sequencing, or protein profiling through matrix-assisted laser desorption/ionization mass spectrometry (MALDI MS) due to their close relatedness. This study explores the potential for identifying and by incorporating reference spectra of metabolite profiles, obtained via surface-assisted laser desorption/ionization mass spectrometry (SALDI MS) employing gold nanoparticles (AuNPs), into the Bruker Biotyper database. Metabolite extracts from and cells were prepared using liquid-liquid extraction in a chloroform-methanol-water system.

The poplar moth, (Lepidoptera: Lyonetiidae), is widely distributed across Europe, Asia, and parts of Africa. It was first identified in Chile in 2015 and has since become a significant pest in the agricultural sector. Additionally, economic losses are further aggravated by the presence of pupae in nearby fruit orchards.

A water-soluble polysaccharide from foxtail millet (FM-D1) was isolated and purified through gradient ethanol precipitation and column chromatography. Size-Exclusion Chromatography-Multi-Angle Light Scattering-Refractive Index (SEC-MALLS-RI) and high-performance anion-exchange chromatography (HPAEC) analyses revealed that FM-D1 constitutes a highly purified neutral polysaccharide exclusively composed of glucose as the sugar unit, with a molecular weight of 14.823 kDa.
