Background: A pharmacophore model consists of a group of chemical features arranged in three-dimensional space that can be used to represent the biological activities of the described molecules. Clustering of molecular interactions of ligands on the basis of their pharmacophore similarity provides an approach for investigating how diverse ligands can bind to a specific receptor site or different receptor sites with similar or dissimilar binding affinities. However, efficient clustering of pharmacophore models in three-dimensional space is currently a challenge.

Results: We have developed a pharmacophore-assisted Iterative Closest Point (ICP) method that is able to group pharmacophores in a manner relevant to their biochemical properties, such as binding specificity etc. The implementation of the method takes pharmacophore files as input and produces distance matrices. The method integrates both alignment-dependent and alignment-independent concepts.

Conclusions: We apply our three-dimensional pharmacophore clustering method to two sets of experimental data, including 31 globulin-binding steroids and 4 groups of selected antibody-antigen complexes. Results are translated from distance matrices to Newick format and visualised using dendrograms. For the steroid dataset, the resulting classification of ligands shows good correspondence with existing classifications. For the antigen-antibody datasets, the classification of antigens reflects both antigen type and binding antibody. Overall the method runs quickly and accurately for classifying the data based on their binding affinities or antigens.

While the traditional rubber industry faces the severe pressure of environmental pollution and carbon emissions, bio-based and biodegradable elastomers have become a hot topic in the field and drawn intensive research interest. Inspired by polyester resin, incorporating polyol or polycarboxylic acid as a branching unit into aliphatic polyester and/or introducing a monomer with a C=C bond to provide open-bond cross-linking in the fashion of common vulcanization to form three-dimensional network structures are two mainstream strategies for designing biodegradable polyester elastomers (BPEs). Both methods encounter more or fewer problems, such as poor mechanical and thermal properties due to the easy hydrolysis of the ester bond and space hinderance, or the potential harm of the remaining degraded small molecules with olefin bonds.

Interface Acoustic Waves in 128° YX-LiNbO/SU-8/Overcoat Structures.

The propagation of interface acoustic waves (IAWs) in 128° YX-LiNbO/SU-8/overcoat structures was theoretically studied and experimentally investigated for different types of overcoat materials and thicknesses of the SU-8 adhesive layer. Three-dimensional finite element method analysis was performed using Comsol Multiphysics software to design an optimized multilayer configuration able to achieve an efficient guiding effect of the IAW at the LiNbO/overcoat interface. Numerical analysis results showed the following: (i) an overcoat faster than the piezoelectric half-space ensures that the wave propagation is confined mainly close to the surface of the LiNbO, although with minimal scattering in the overcoat; (ii) the presence of the SU-8, in addition to performing the essential function of an adhesive layer, can also promote the trapping of the acoustic energy toward the surface of the piezoelectric substrate; and (iii) the electromechanical coupling efficiency of the IAW is very close to that of the surface acoustic wave (SAW) along the bare LiNbO half-space.

This retrospective study aimed to evaluate the difference in the temporomandibular joint (TMJ) space volume between the deviated (Dev) and non-deviated (NDev) side following transoral vertical ramus osteotomy (TOVRO) in patients with mandibular prognathism combined with asymmetry using reconstructed 3-dimensional images.
