Background: The wild grass Brachypodium distachyon has emerged as a model system for temperate grasses and biofuel plants. However, the global analysis of miRNAs, molecules known to be key for eukaryotic gene regulation, has been limited in B. distachyon to studies examining a few samples or that rely on computational predictions. Similarly an in-depth global analysis of miRNA-mediated target cleavage using parallel analysis of RNA ends (PARE) data is lacking in B. distachyon.

Results: B. distachyon small RNAs were cloned and deeply sequenced from 17 libraries that represent different tissues and stresses. Using a computational pipeline, we identified 116 miRNAs including not only conserved miRNAs that have not been reported in B. distachyon, but also non-conserved miRNAs that were not found in other plants. To investigate miRNA-mediated cleavage function, four PARE libraries were constructed from key tissues and sequenced to a total depth of approximately 70 million sequences. The roughly 5 million distinct genome-matched sequences that resulted represent an extensive dataset for analyzing small RNA-guided cleavage events. Analysis of the PARE and miRNA data provided experimental evidence for miRNA-mediated cleavage of 264 sites in predicted miRNA targets. In addition, PARE analysis revealed that differentially expressed miRNAs in the same family guide specific target RNA cleavage in a correspondingly tissue-preferential manner.

Conclusions: B. distachyon miRNAs and target RNAs were experimentally identified and analyzed. Knowledge gained from this study should provide insights into the roles of miRNAs and the regulation of their targets in B. distachyon and related plants.

Alterations in brain activity and functional connectivity originating residual inhibition of tinnitus induced by tailor-made notched music training.

Tinnitus arises from the intricate interplay of multiple, parallel but overlapping networks, involving neuroplastic changes in both auditory and non-auditory activity. Tailor-made notched music training (TMNMT) has emerged as a promising therapeutic approach for tinnitus. Residual inhibition (RI) represents one of the rare interventions capable of temporarily alleviating tinnitus, offering a valuable tool that can be applied to tinnitus research to explore underlying tinnitus mechanisms.

Whole-cell bioreactors equipped with external physico-chemical sensors have gained attention for real-time toxicity monitoring. However, deploying these systems in practice is challenging due to potential interference from unknown wastewater constituents with liquid-contacted sensors. In this study, a novel approach using a bioreactor integrated with a non-dispersive infrared CO₂ sensor for both toxicity detection and real-time monitoring of microbial growth phases was successfully demonstrated.

Liver diseases have become widespread especially due to various factors of modern life. Although the effect of N-acetyl-L-cysteine (NAC) is investigated in the recovery of liver damage, gas plasma therapy can be identified as a promising candidate. Our study aimed to enhance the effectiveness of ineffective doses of NAC in stopping CCl-induced hepatotoxicity in rats by physical cold plasma.

Spectral and molecular insights into the variations of dissolved organic matter in shallow groundwater impacted by surface water recharge.

Dissolved organic matter (DOM) represents one of the most active elements in aquatic systems, whose fraction is engaged in chemical and biological reactions. However, fluorescence, molecular diversity and variations of DOM in groundwater systems with the alteration of surface water recharge remain unclear. Herein, Excitation-emission matrix (EEM) fluorescence spectroscopy and Fourier transform ion cyclotron resonance mass spectrometry (FT-ICR MS) combined with principal component coefficients, parallel factor analyses (PARAFAC) with two‒dimensional correlation spectroscopy (2D-COS) were applied in this study.

Despite the sequencing revolution, large swaths of the genomes sequenced to date lack any information about the arrangement of transcription factor binding sites on regulatory DNA. Massively Parallel Reporter Assays (MPRAs) have the potential to dramatically accelerate our genomic annotations by making it possible to measure the gene expression levels driven by thousands of mutational variants of a regulatory region. However, the interpretation of such data often assumes that each base pair in a regulatory sequence contributes independently to gene expression.
