Background: Fourier transforms and their associated power spectra are used for detecting periodicities and protein-coding genes and is generally regarded as a well established technique. Many of the periodicities which have been found with this method are quite well understood such as the periodicity of 3 nt which is associated to codon usage. But what is the origin of the peculiar frequency multiples k/21 which were reported for a tiny section of chromosome 2 in P. falciparum? Are these present in other chromosomes and perhaps in related organisms? And how should we interpret fractional periodicities in genomes?
Results: We applied the binary indicator power spectrum to all chromosomes of P. falciparum, and found that the frequency overtones k/21 are present only in non-coding sections. We did not find such frequency overtones in any other related genomes. Furthermore, the frequency overtones were identified as artifacts of the way the genome is encoded into a numerical sequence, that is, they are frequency aliases. By choosing a different way to encode the sequence the overtones do not appear. In view of these results, we revisited early applications of this technique to proteins where frequency overtones were reported.
Conclusions: Some authors hinted recently at the possibility of mapping artifacts and frequency aliases in power spectra. However, in the case of P. falciparum the frequency aliases are particularly strong and can mask the 1/3 frequency which is used for gene detecting. This shows that albeit being a well known technique, with a long history of application in proteins, few researchers seem to be aware of the problems represented by frequency aliases.

Elucidation of the vibrational relaxation process of interfacial water is indispensable for understanding energy dissipation at the aqueous interface. In this study, the vibrational relaxation dynamics of the hydrogen-bonded OH (HB OH) stretch vibration was investigated at the air/isotopically diluted water (HOD-DO) interface by time-resolved heterodyne-detected vibrational sum frequency generation (TR-HD-VSFG) spectroscopy. We observed the temporal change of the excited-state band ( = 1 → 2 transition), which enables a reliable determination of the time of interfacial water.
View Article and Find Full Text PDFThis study investigates the mass sensitivity of a quartz crystal microbalance (QCM) with a circular symmetric electrode (M-M type) operating in the third overtone mode and finds that its central mass sensitivity is nearly five times greater than that of the fundamental mode, as determined through a deposition experiment, rather than the three times greater central mass sensitivity predicted by classical theory. The reasons for this phenomenon were determined through a combination of theoretical calculation and finite element simulation. The results revealed that (1) compared with the fundamental mode, the third overtone mode exhibits a more pronounced energy trapping effect, leading to a sharper mass sensitivity distribution and a more concentrated sensitivity in the central region and (2) the third overtone resonance frequency is slightly higher than three times the fundamental resonance frequency.

In this paper, we develop a model based on a second quantization-with anharmonic phonon scattering and the phonon Boltzmann transport equation-to study precise high-resolution nonequilibrium vibrational energy transfer (VET) under selective phonon excitation in cyclotrimethylene trinitramine. We simulate mid-infrared pump-probe spectroscopy and observe a prompt appearance (<1 ps) of broad-spectrum intensity, which agrees well with experimental data in the literature. The selective excitation of phonons at different frequencies reveals distinct VET pathways and the kinetic evolution of mode occupations as the system reaches a new equilibrium temperature.
