Probing conformational states of modified helix 69 in 50S ribosomes.

The movement of the small ribosomal subunit (30S) relative to the large ribosomal subunit (50S) during translation is widely known, but many molecular details and roles of rRNA and proteins in this process are still undefined, especially in solution models. The functional relationship of modified nucleotides to ribosome activity is one such enigma. To better understand ribosome dynamics and the influence of modified nucleotides on such processes, the focus of this work was helix 69 of 23S rRNA, which contains three pseudouridine residues in its loop region. Ribosome probing experiments with dimethylsulfate revealed that specific base accessibilities and individual nucleotide conformations in helix 69 are influenced differently by pH, temperature, magnesium, and the presence of pseudouridine modifications.

Six strains (DMKU-SG26, DMKU-SG42, DMKU-SYM22, DMKU-RG41, DMKU-RX317 and DMKU-RGM25) representing a novel basidiomycetous yeast species were isolated from leaf surfaces of mangrove plants collected in Thailand. Pairwise sequence analysis indicated that the six strains either had identical nucleotide substitution in the D1/D2 domains of the large subunit (LSU) rRNA gene sequences or differed by one to three nucleotide(s). They also had identical or differed by one to five nucleotide substitution(s) in the internal transcribed spacer (ITS) regions.

Ribosomes scanning from the mRNA 5' cap to the start codon may initiate at upstream open reading frames (uORFs), decreasing protein biosynthesis. Termination at a uORF can lead to re-initiation, where 40S subunits resume scanning and initiate another translation event downstream. The noncanonical translation factors MCTS1-DENR participate in re-initiation at specific uORFs, but knowledge of other trans-acting factors or uORF features influencing re-initiation is limited.
