In recent years, the development of synthetic metalloenzymes based on the insertion of inorganic catalysts into biological macromolecules has become a vivid field of investigation. The success of the design of these composites is highly dependent on an atomic understanding of the recognition process between inorganic and biological entities. Despite facing several challenging complexities, molecular modelling techniques could be particularly useful in providing such knowledge. This study aims to discuss how the prediction of the structural and energetic properties of the host-cofactor interactions can be performed by computational means. To do so, we designed a protocol that combines several methodologies like protein-ligand dockings and QM/MM techniques. The overall approach considers fundamental bioinorganic questions like the participation of the amino acids of the receptor to the first coordination sphere of the metal, the impact of the receptor/cofactor flexibility on the structure of the complex, the cost of inserting the inorganic catalyst in place of the natural ligand/substrate into the host and how experimental knowledge can improve or invalidate a theoretical model. As a real case system, we studied an artificial metalloenzyme obtained by the insertion of a Fe(Schiff base) moiety into the heme oxygenase of Corynebacterium diphtheriae. The experimental structure of this species shows a distorted cofactor leading to an unusual octahedral configuration of the iron with two proximal residues chelating the metal and no external ligand. This geometry is far from the conformation adopted by similar cofactors in other hosts and shows that a fine tuning exists between the coordination environment of the metal, the deformability of its organic ligand and the conformational adaptability of the receptor. In a field where very little structural information is yet available, this work should help in building an initial molecular modelling framework for the discovery, design and optimization of inorganic cofactors. Moreover, the approach used in this study also lays the groundwork for the development of computational methods adequate for studying several metal mediated biological processes like the generation of realistic three dimensional models of metalloproteins bound to their natural cofactor or the folding of metal containing peptides.

The formation of Lewy bodies (LB) is a pathological hallmark for synucleinopathies, which is an umbrella term for many diseases, including Parkinson's disease, Lewy body dementia, and multiple system atrophy. One of the main components of LB is the aggregates of phosphorylated modification of α-Synuclein at residue 129 (αS-129), a neuronal protein expressed in the dopaminergic neurons in the brain. There are equivocal results about the role of αS-129, suggesting its involvement in both potentiating pathology and a functional role to rescue pathology.

In this work, we carry out a systematic computer simulation investigation of the single particle dynamics at the free surface of imidazolium-based room temperature ionic liquids by applying intrinsic surface analysis. Besides assessing the effect of the potential model and temperature, we focus in particular on the effect of changing the anion type, and, hence, their shape and size. Further, we also address the role of the length of the cation alkyl chains, known to protrude into the vapor phase, on the surface dynamics of the ions.

Induction of systemic acquired resistance (SAR) in plants to control bacterial diseases has become an effective solution to the problems of agrochemical resistance and ecological environment damage caused by long-term and large-scale use of traditional bactericides. However, current SAR-inducing compounds are often unable to rapidly eliminate pathogenic bacteria in infected plant tissues to prevent further spread of the disease, severely restraining the potential for extensive application in agriculture. The effects of guanidinium hydrochloride (GdmCl) on two intrinsically disordered proteins (IDPs) are investigated using simulations of the self-organized polymer-IDP (SOP-IDP) model. The impact of GdmCl is taken into account using the molecular transfer model (MTM). We show that due to the dramatic reduction in the stiffness of the highly charged Prothymosin-α (ProTα) with increasing concentration of GdmCl ([GdmCl]), the radius of gyration () decreases sharply until about 1.

Zebrafish larvae are used to model the pathogenesis of multiple bacteria. This transparent model offers the unique advantage of allowing quantification of fluorescent bacterial burdens (fluorescent pixel counts [FPC]) by facile microscopical methods, replacing enumeration of bacteria using time-intensive plating of lysates on bacteriological media. Accurate FPC measurements require laborious manual image processing to mark the outside borders of the animals so as to delineate the bacteria inside the animals from those in the culture medium that they are in.
