Motivation: An unbalanced differentiation of T helper cells from precursor type TH0 to the TH1 or TH2 phenotype in immune responses often leads to a pathological condition. In general, immune reactions biased toward TH1 responses may result in auto-immune diseases, while enhanced TH2 responses may cause allergic reactions. The aim of this work is to integrate a gene network of the TH differentiation in an agent-based model of the hyper-sensitivity reaction. The implementation of such a system introduces a second level of description beyond the mesoscopic level of the inter-cellular interaction of the agent-based model. The intra-cellular level consists in the cell internal dynamics of gene activation and transcription. The gene regulatory network includes genes-related molecules that have been found to be involved in the differentiation process in TH cells.

Results: The simulator reproduces the hallmarks of an IgE-mediated hypersensitive reaction and provides an example of how to combine the mesoscopic level description of immune cells with the microscopic gene-level dynamics.

This paper describes Epihiper, a state-of-the-art, high performance computational modeling framework for epidemic science. The Epihiper modeling framework supports custom disease models, and can simulate epidemics over dynamic, large-scale networks while supporting modulation of the epidemic evolution through a set of user-programmable interventions. The nodes and edges of the social-contact network have customizable sets of static and dynamic attributes which allow the user to specify intervention target sets at a very fine-grained level; these also permit the network to be updated in response to nonpharmaceutical interventions, such as school closures.

Dynamic co-clustering and self-sorting in interactive protocell populations.

Angew Chem Int Ed Engl

The design and implementation of collective actions in model protocell communities is an on-going challenge in synthetic protobiology. Herein, we covalently graft alginate or chitosan onto the outer surface of semipermeable enzyme-containing silica colloidosomes to produce hairy catalytic protocells with pH-switchable membrane surface charge. Binary populations of the enzymatically active protocells exhibit self-initiated stimulus-responsive changes in spatial organization such that the mixed community undergoes alternative modes of electrostatically induced self-sorting and reversible co-clustering.

A multiphysics hybrid continuum - agent-based model of in vitro vascularized organoids.

Comput Biol Med

December 2024

Escuela Técnica Superior de Ingeniería, Universidad de Sevilla, Spain. Electronic address:

Background: Organoids are 3D in vitro models that fulfill a hierarchical function, representing a small version of living tissues and, therefore, a good approximation of cellular mechanisms. However, one of the main disadvantages of these models is the appearance of a necrotic core due to poor vascularization. The aim of this work is the development of a numerical framework that incorporates the mechanical stimulation as a key factor in organoid vascularization.

Background: The prevention and control of infectious disease outbreaks in carceral settings face unique challenges. Transmission modeling is a powerful tool for understanding and addressing these challenges, but reviews of modeling work in this context pre-date the proliferation of outbreaks in jails and prisons during the SARS-CoV-2 pandemic. We conducted a systematic review of studies using transmission models of respiratory infections in carceral settings before and during the pandemic.

Managing the diverse waste fractions generated by households presents a significant environmental and logistical challenge. One widely adopted solution is waste sorting at the source, where residents are required to separate their waste into designated containers. The success of this strategy depends on the extent of adoption and the behaviour of residents.
