Many elegant methodologies have been devised to explore RNA-protein as well as RNA-RNA interactions. Although the characterization of messages targeted by a specific RNA-binding protein (RBP) has been accelerated by the application of microarray technologies, reliable methods to describe the endogenous assembly of ribonucleoproteins (RNPs) are needed. However, this approach requires the targeted purification of a select mRNA under conditions favorable for the copurification of associated factors including RNA and protein components of the RNP. This chapter describes previous methods used to characterize RNPs in the context of in vitro approaches and presents the Ribotrap methodology, an in vivo protocol for message-specific purification of a target RNP. The method was developed in a yeast model system, yet is amenable to other in vivo cell systems including mammalian cell culture.

Steep redox gradients and diverse microbial communities in the anaerobic hyporheic zone create complex pathways for the degradation of herbicides, often linked to various terminal electron-accepting processes (TEAPs). Identifying the degradation pathways and their controlling factors under various TEAPs is of great significance for understanding mechanisms of water purification in the hyporheic zone. Functionalization of polymer nanoparticles (NPs) with targeting peptides is of interest for drug delivery applications to enhance tumor accumulation and penetration. Herein, we evaluated the feasibility of two different methods for the attachment of a tumor-penetrating peptide LinTT1 (AKRGARSTA) to poly(ethylene glycol)-block-poly(ε-caprolactone) (PCL-PEG) NPs: (1) "post-conjugation" onto pre-formed nanoparticles, and (2) "pre-conjugation", the synthesis and purification of peptide-polymer conjugates and subsequent nanoprecipitation of the conjugates diluted with non-functionalized polymers. Conjugation of the labelled peptide via maleimide-thiol chemistry was verified by gel permeation chromatography (GPC) and fluorescence measurements.

A composite nanomaterial of Prussian blue@gold nanoparticles (PB@Au) with catalytic and photothermal properties was proposed, which combined with anti-matrix interference aptamers to achieve robust specificity and sensitivity in the detection of Salmonella typhimurium (S. typhimurium). The detection probe, PB@Au-Aptamer (PB@Au-Apt), was designed to exhibit high specificity for the target and catalyze the signal generation to produce a color change, thereby enabling rapid detection.
