We describe a new release of the PeptideAtlas proteomics spectral resource (build 2024-03), providing a sequence coverage of 79.5% at the canonical protein level, matched mass spectrometry spectra, and experimental evidence identifying 3382 and 536 phosphorylated serine and threonine sites with false localization rates of 1% and 5.3%, respectively.

Purpose: We previously developed an approach to calibrate computational tools for clinical variant classification, updating recommendations for the reliable use of variant impact predictors to provide evidence strength up to Strong. A new generation of tools using distinctive approaches has since been released, and these methods must be independently calibrated for clinical application.

Method: Using our local posterior probability-based calibration and our established data set of ClinVar pathogenic and benign variants, we determined the strength of evidence provided by three new tools (AlphaMissense, ESM1b, VARITY) and calibrated scores meeting each evidence strength.

Inferring networks of chemical reactions by curvature analysis of kinetic trajectories.

Quantifying interaction networks of chemical reactions allows description, prediction, and control of a range of phenomena in chemistry and biology. The challenge lies in unambiguously assigning contributions to changes in rates from different interactions. We propose that the curvature change of kinetic trajectories due to a systematic perturbation of a node in a network can identify the coupling strength and topology.
