Dual-color fluorescence cross-correlation spectroscopy (FCCS) allows for the determination of molecular mobility and concentrations and for the quantitative analysis of molecular interactions such as binding or cleavage at very low concentrations. This protocol discusses considerations for preparing a biological system for FCCS experiments and offers practical advice for performing FCCS on a commercially available setup. Although FCCS is closely related to two-color confocal microscopy, critical adjustments and test measurements are necessary to establish successful FCCS measurements, which are described in a step-by-step manner. Moreover, we discuss control experiments for a negative cross-correlation artifact, arising from a lack of detection volume overlap, and a positive artifact, arising from cross-talk. FCCS has been applied to follow molecular interactions in solutions, on membranes and in cells and to analyze dynamic colocalization during intracellular transport. It is a technique that is expected to see new applications in various fields of biochemical and cell biological research.

In plants, cytoskeletal proteins assemble into dynamic polymers that play numerous roles in diverse fundamental cellular processes, including endocytosis, vesicle trafficking, and the spatial distribution of organelles and protein complexes. Plant elicitor peptides (Peps) are damage/danger-associated molecular patterns (DAMPs) that are perceived by the receptor-like kinases PEP RECEPTOR 1 (PEPR1) and PEPR2 to enhance innate immunity and inhibit root growth in Arabidopsis (Arabidopsis thaliana). The development of long-wavelength near-infrared II (NIR-II, 900-1700 nm) dyes is highly desirable but challenging. To achieve both red-shifted absorption/emission and superior imaging capabilities, a donor-acceptor-donor (D-A-D) xanthene core was strategically modified by extending π-conjugated double bonds and enhancing electron-donating properties. Two dyes named and were synthesized and exhibited notably red-shifted absorption/emission peaks at 942/1250 and 1098/1450 nm, respectively.

Many membrane proteins on the cell surface are constantly internalized from, and re-delivered to, the plasma membrane. This endocytic cycling, which relies on accurate SNARE-mediated fusion of vesicles containing cargo proteins, is highly important for the function of many proteins such as signaling receptors.
