Adaptive Brownian dynamics for shape estimation of sodium ion channels.

Ion channels are protein macromolecules that form biological nanotubes across the membranes of living cells. Given many possible geometrical shapes of an ion channel, we propose a computational scheme of selecting the model that best replicates experimental observations, using adaptive Brownian dynamics simulations together with discrete optimization algorithms. Brownian dynamics simulations emulate the propagation of individual ions through the sodium channel nanotube at a femto time second time scale and Angstrom unit (10(-10) meter) spatial scale.

Given that non-equilibrium molecular motion in thermal gradients is influenced by both solute and solvent, the application of spectroscopic methods that probe each component in a binary mixture can provide insights into the molecular mechanisms of thermal diffusion for a large class of systems. In the present work, we use an all-optical setup whereby near-infrared excitation of the solvent leads to a steady-state thermal gradient in solution, followed by characterization of the non-equilibrium system with electronic spectroscopy, imaging, and intensity. Using rhodamine B in water as a case study, we perform measurements as a function of solute concentration, temperature, wavelength, time, near-infrared laser power, visible excitation wavelength, and isotope effect.

Hypothesis: The porosity affects the rheological response of porous particle suspensions.

Direct measurement of surface interactions experienced by sticky microcapsules made from environmentally benign materials.

We present a study combining experimental measurements, theoretical analysis, and simulations to investigate core-shell microcapsules interacting with a solid boundary, with a particular focus on understanding the short-range potential energy well arising from the tethered force. The microcapsules, fabricated using a Pickering emulsion template with a cinnamon oil core and calcium alginate shell, were characterized for size (∼5-6μm in diameter) and surface charge (∼-20mV). We employed total internal reflection microscopy and particle tracking to measure the microcapsule-boundary interactions and diffusion, from which potential energy and diffusivity profiles were derived.

Dynamics of a single anisotropic particle under various resetting protocols.

We study analytically the dynamics of an anisotropic particle subjected to different stochastic resetting schemes in two dimensions. The Brownian motion of shape-asymmetric particles in two dimensions results in anisotropic diffusion at short times, while the late-time transport is isotropic due to rotational diffusion. We show that the presence of orientational resetting promotes the anisotropy to late times.
