This paper presents a model-based technique for lesion detection in colon CT scans that uses analytical shape models to map the local shape curvature at individual voxels to anatomical labels. Local intensity profiles and curvature information have been previously used for discriminating between simple geometric shapes such as spherical and cylindrical structures. This paper introduces novel analytical shape models for colon-specific anatomy, viz. folds and polyps, built by combining parts with simpler geometric shapes. The models better approximate the actual shapes of relevant anatomical structures while allowing the application of model-based analysis on the simpler model parts. All parameters are derived from the analytical models, resulting in a simple voxel labeling scheme for classifying individual voxels in a CT volume. The algorithm's performance is evaluated against expert-determined ground truth on a database of 42 scans and performance is quantified by free-response receiver-operator curves.

Mechanical systems with moving points of contact-including rolling, sliding, and impacts-are common in engineering applications and everyday experiences. The challenges in analyzing such systems are compounded when an object dynamically explores the complex surface shape of a moving structure, as arises in familiar but poorly understood contexts such as hula hooping. The homo-dodecameric ring-shaped RNA binding attenuation protein (TRAP) from binds up to twelve tryptophan ligands (Trp) and becomes activated to bind a specific sequence in the 5' leader region of the operon mRNA, thereby downregulating biosynthesis of Trp. Thermodynamic measurements of Trp binding have revealed a range of cooperative behavior for different TRAP variants, even if the averaged apparent affinities for Trp have been found to be similar. Proximity between the ligand binding sites, and the ligand-coupled disorder-to-order transition has implicated nearest-neighbor interactions in cooperativity.

Understanding the interplay between biology and mechanics in tissue architecture is challenging, particularly in terms of 3D tissue organization. Addressing this challenge requires a biological model enabling observations at multiple levels from cell to tissue, as well as theoretical and computational approaches enabling the generation of a synthetic model that is relevant to the biological model and allowing for investigation of the mechanical stresses experienced by the tissue. Using a monolayer human colon epithelium organoid as a biological model, freely available tools (Fiji, Cellpose, Napari, Morphonet, or Tyssue library), and the commercially available Abaqus FEM solver, we combined vertex and FEM approaches to generate a comprehensive viscoelastic finite element model of the human colon organoid and demonstrated its flexibility.
