Article Abstract

A priori hypotheses are considered a cornerstone of the scientific method. A posteriori hypotheses, on the contrary, are judged by many as inappropriate and are hardly ever acknowledged as such. Such practice is inadequate. This paper advocates the value of clearly stating a posteriori hypotheses as the result of advanced thinking in the course of a scientific study. In few cases, modified explanations of observed phenomena may be tested within the same study from which they originate. In most cases, a posteriori hypotheses as a result of abandoning part of a priori thinking in the light of new observations will have to be tested in future studies. And yet, their unambiguous formulation in the study publication can enable others to follow up on the findings and the modified conjectures fast and thus facilitate scientific progress. In this vein, a posteriori hypotheses should be encouraged as a thinker's prime tool rather than be discouraged. Indeed, it is suggested, that information on a posteriori hypotheses should be formally required when research is published.

Cellular functions crucially depend on the precise execution of complex biochemical reactions taking place on the chromatin fiber in the tightly packed environment of the cell nucleus. Despite the availability of large datasets probing this process from multiple angles, bottom-up frameworks that allow the incorporation of the sequence-specific nature of biochemistry in a unified model of 3D chromatin structure remain scarce. Here, we propose Sequence-Enhanced Magnetic Polymer (SEMPER), a novel stochastic polymer model that naturally incorporates observational data about sequence-driven biochemical processes, such as binding of transcription factor proteins, in a 3D model of chromatin structure.

Bayesian Total-Evidence Dating Revisits Sloth Phylogeny and Biogeography: A Cautionary Tale on Morphological Clock Analyses.

Combining morphological and molecular characters through Bayesian total-evidence dating allows inferring the phylogenetic and timescale framework of both extant and fossil taxa, while accounting for the stochasticity and incompleteness of the fossil record. Such an integrative approach is particularly needed when dealing with clades such as sloths (Mammalia: Folivora), for which developmental and biomechanical studies have shown high levels of morphological convergence whereas molecular data can only account for a limited percentage of their total species richness. Here, we propose an alternative hypothesis of sloth evolution that emphasizes the pervasiveness of morphological convergence and the importance of considering the fossil record and an adequate taxon sampling in both phylogenetic and biogeographic inferences.

This study concerns the mean-clustering approach to modeling the evolution of lattice dynamics. Instead of tracking the state of individual lattice sites, this approach describes the time evolution of the concentrations of different cluster types. It leads to an infinite hierarchy of ordinary differential equations which must be closed by truncation using a so-called closure condition.
