In the last 15 years we have used a modified version of the classic Bricker for external urine derivation in 41 cases (32 cases of neurobladder and 9 cancer of the bladder). This modification essentially involves placing the ileal loop in front of the peritoneum, in a superficial position which facilitates urethroileal anastomosis especially when trying to prevent reflux. The positioning of the loop greatly reduces urine stasis and ureteral stenosis, which in the classic Bricker is due to the ureter crossing the meso. We hope this technique will be used more widely in view of the excellent results obtained (low morbidity with hardly any complications).

Building an ab initio solvated DNA model using Euclidean neural networks.

PLoS One

February 2024

Department of Chemical and Biological Engineering, University of New Mexico, Albuquerque, NM, United States of America.

Article Synopsis
  • Accurately modeling large biomolecules like DNA is difficult because traditional computational methods become very complex and slow, especially when solvents are involved.
  • A new machine-learned model using a Euclidean neural network can effectively predict the electron densities of solvated double-stranded DNA by understanding the interactions between DNA and the solvent.
  • This model outperforms traditional methods by accounting for polarization effects and accurately representing DNA-solvent interactions at a fundamental level.

Predicting accurate ab initio DNA electron densities with equivariant neural networks.

Biophys J

October 2022

Department of Chemical and Biological Engineering, University of New Mexico, Albuquerque, New Mexico. Electronic address:

Article Synopsis
  • - A new machine learning model using equivariant Euclidean neural networks can accurately calculate electron densities for large DNA structures, overcoming limitations of traditional quantum chemistry methods.
  • - Trained on B-DNA basepair steps, the model achieves an impressive error rate of less than 1% for electron densities, and its accuracy remains consistent regardless of DNA size.
  • - The model not only applies well to B-DNA but also generalizes to A- and Z-DNA forms and provides more reliable electrostatic potential calculations than classical force fields, especially at short ranges.

The stem-loop II motif (s2m) is an RNA element present in viruses from divergent viral families, including astroviruses and coronaviruses, but its functional significance is unknown. We created deletions or substitutions of the s2m in astrovirus VA1 (VA1), classic human astrovirus 1 (HAstV1) and severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2). For VA1, recombinant virus could not be rescued upon partial deletion of the s2m or substitutions of G-C base pairs.

Regulation of photosynthetic cyclic electron flow pathways by adenylate status in higher plant chloroplasts.

Cylic electron flow (CEF) around Photosystem I in photosynthetic eukaryotes is likely to be necessary to augment ATP production, rapidly- and precisely balancing the plastid ATP/NADPH energy budget to meet the demands of downstream metabolism. Many regulatory aspects of this process are unclear. Here we demonstrate that the higher plant plastid NADH/Fd:plastoquinone reductase (NDH) and proposed PGR5/PGRL1 ferredoxin:plastoquinone reductase (FQR) pathways of CEF are strongly, rapidly and reversibly inhibited in vitro by ATP with K values of 670 μM and 240 μM respectively, within the range of physiological changes in ATP concentrations.

Novel Analyses of Long-Term Data Provide a Scientific Basis for Chlorophyll-a Thresholds in San Francisco Bay.

Estuar Coast Shelf Sci

October 2017

U.S. Environmental Protection Agency, Office of Research and Development, Gulf Breeze, Florida 32561 USA.

San Francisco Bay (SFB), USA, is highly enriched in nitrogen and phosphorus, but has been resistant to the classic symptoms of eutrophication associated with over-production of phytoplankton. Observations in recent years suggest that this resistance may be weakening, shown by: significant increases of chlorophyll- () and decreases of dissolved oxygen (DO), common occurrences of phytoplankton taxa that can form Harmful Algal Blooms (HAB), and algal toxins in water and mussels reaching levels of concern. As a result, managers now ask: what levels of in SFB constitute tipping points of phytoplankton biomass beyond which water quality will become degraded, requiring significant nutrient reductions to avoid impairments? We analyzed data for DO, phytoplankton species composition, , and algal toxins to derive quantitative relationships between three indicators (HAB abundance, toxin concentrations, DO) and .
