As a variant of nonnegative matrix factorization (NMF), symmetric NMF (SNMF) has shown to be effective for capturing the cluster structure embedded in the graph representation. In contrast to the existing SNMF-based clustering methods that empirically construct the similarity matrix and rigidly introduce the supervisory information to the assignment matrix, in this paper, we propose a novel SNMF-based semisupervised clustering method, namely, pairwise constraint propagation-induced SNMF (PCPSNMF). By formulating a single-constrained optimization problem, PCPSNMF is capable of learning the similarity and assignment matrices adaptively and simultaneously, in which a small amount of supervisory information in the form of pairwise constraints is introduced in a flexible way to guide the construction of the similarity matrix, and the two matrices communicate with each other to achieve mutual refinement until convergence.

In the stipe and pileus, 20 and 14 different principal taste components were identified, respectively, and they were considered as the principal taste components of Portobello mushroom fruit bodies, which included most amino acids and 5'-nucleotides. Some taste components that were found at high levels, such as lactic acid and citric acid, were not detected as Portobello mushroom principal taste components through PCA.

We investigated MYCN-regulated molecular pathways in castration-resistant prostate cancer (CRPC) classified by morphologic criteria as adenocarcinoma or neuroendocrine to extend the molecular phenotype, establish driver pathways, and identify novel approaches to combination therapy for neuroendocrine prostate cancer (NEPC). Using comparative bioinformatics analyses of CRPC-Adeno and CRPC-Neuro RNA sequence data from public data sets and a panel of 28 PDX models, we identified a MYCN-PARP-DNA damage response (DDR) pathway that is enriched in CRPC with neuroendocrine differentiation (NED) and CRPC-Neuro. ChIP-PCR assay revealed that N-MYC transcriptionally activates PARP1, PARP2, BRCA1, RMI2, and TOPBP1 through binding to the promoters of these genes.
