Recent studies implicated the RNA-binding protein with multiple splicing (RBPMS) family of proteins in oocyte, retinal ganglion cell, heart, and gastrointestinal smooth muscle development. These RNA-binding proteins contain a single RNA recognition motif (RRM), and their targets and molecular function have not yet been identified. We defined transcriptome-wide RNA targets using photoactivatable-ribonucleoside-enhanced crosslinking and immunoprecipitation (PAR-CLIP) in HEK293 cells, revealing exonic mature and intronic pre-mRNA binding sites, in agreement with the nuclear and cytoplasmic localization of the proteins.

Article Synopsis
  • The study investigates the binding preferences of ZFP36, an RNA-binding protein that negatively regulates immune-related and cancer-associated transcripts, using cross-linking and immunoprecipitation in human kidney cells.
  • ZFP36 and ELAVL1 (HuR) were found to share many binding sites on RNA sequences, but they have opposing roles, with ZFP36 promoting RNA degradation and ELAVL1 stabilizing RNA.
  • The research highlights that ZFP36's target specificities in live cells align with previous lab findings, showcasing a method to explore how RNA-binding proteins work together to regulate gene expression.
