Introduction: Organic wastes are composted to increase their plant nutritional value, but little is known about how this might alter the bacterial and archaeal community structure and their genes.

Methods: Cow manure was collected from three local small-scale farmers and composted under controlled conditions, while the bacterial and archaeal communities were determined using shotgun metagenomics at the onset and after 74 days of composting.

Results: The bacterial, archaeal, methanogen, methanotrophs, methylotroph, and nitrifying community structures and their genes were affected by composting for 74 days, but the original composition of these communities determined the changes.

Hexachlorocyclohexane (HCH) is an organochlorine synthetic substance composed of different isomers (α-, β-, γ-, δ-, and ε-HCH), but only γ-HCH isomer or lindane has insecticidal properties. From 1984 to 1992, INQUINOSA Company dumped HCH wastes in the Bailín landfill (Sabiñánigo, Spain), and in 2014 these HCH residuals were transferred to a secure landfill, dispersing a small amount of HCH-isomers in the surrounding area. Fecal samples or cloacal swabs are preferred over lethal dissections to study vertebrate gut microbiota for ethical reasons, but it remains unclear which nonlethal methods provide more accurate information about gut microbiota. We compared the bacterial communities of three gastrointestinal tract (GIT) segments, that is, stomach, small intestine (midgut), and rectum (hindgut) with the bacterial communities of the cloaca and feces in the mesquite lizard Sceloporus grammicus. The hindgut had the highest taxonomic and functional alpha diversity, followed by midgut and feces, whereas the stomach and cloaca showed the lowest diversities.
