While the opaque2 mutation increases grain lysine, o2 is a transcription factor that regulates a wide network of genes beyond zeins, which leads to pleiotropic and often negative effects. Additionally, the drastic reduction in 19 kDa and 22 kDa alpha-zeins causes a floury kernel, unsuitable for agricultural use.

For this reason, accurate and efficient software tools for identifying insertion sites based on the analysis of sequencing reads are desired.
Results: We developed a bioinformatics tool, a Finder, to identify genome-wide Insertions in Mutagenesis (named as "InMut-Finder"), based on target sequences and flanking sequences from long reads, such as Oxford Nanopore Sequencing.
Tandem duplication gives rise to copy number variation and subsequent functional novelty among genes as well as diversity between individuals in a species. Functional novelty can result from either divergence in coding sequence or divergence in patterns of gene transcriptional regulation. Here, we investigate conservation and divergence of both gene sequence and gene regulation between the copies of the -zein gene family in maize inbreds B73 and W22.
